I just got done doing some work to my 89 rx7 with ls1 in it. I pulled the intake manifold to fix the map sensor housing (broken tab) and got it back together and now it will not idle. The motor is an 02 with a cable driven throttle body. I have tried switching out the tps and iac to see if they were bad. Does anyone know what controls these functions? I am going to read codes tomorrow hopefully. The first time you start it up, it does idle for just a second. It does have the vats system bypassed as well.

You may have gotten the banks crossed for the fuel injectors and coils when you reinstalled the harness.
