I was wondering that since air is crammed down an engine with a Blower/SC, does it matter what the heads flow? Like right now I have a healthy LS1 with heads/Cam/Intake/Headers, will I really see any big gains at all?

Yes it matters, a motor will make more power with better flowing heads N/A or with FI. But you will be able to make stupid power even without a killer aftermarket head. The stock heads are very capable without any work. Valve springs are the first and only real concern. They are a must IMO.
