Kind of a noob at headers.. I have a few questions on headers. - (99 WS6 A4 w/112k Miles)
I'm pretty much set on these LT BBKs.

Would I be able to use these with a stock exhaust?
I know it comes with a Y-pipe, does that follow the stock exhaust?
Is it possible to just get headers and a cat-back? Or with Long Tubes, do I need to get a whole different exhaust?
I've tried reading the stickies, but couldn't find much info on using headers on the stock exhaust...

I don't believe headers will work w/ the stock y-pipe, so you'd have to get a y-pipe w/ the headers. I don't know anyone running headers w/ the stock catback. Seems like there'd be very little advantage in doing this.
If you're wanting to go the cheapest route, go w/ coated pacesetters + a dynomax catback. The dynomax will eventually rot away, but that's probably the cheapest route I know.
