The reason the car shakes more is because the urethane mounts hold the engine to the frame better. The doesn't move independently from the car as easily, which most notably reduces exhaust system (y-pipe) movement, keeping it from bumping the bottom of your car during acceleration.

The choice between vibration and thudding is yours. I opted for vibration. If I went with a urethane trans mount, I'm sure the shifter shaking would go down.
