I'm doing a h/c/I on my 06 GTO. I tried to install the LS3 intake but the holes doesn't line up. The heads are milled to 64.8cc's and I'm using .040" cometic gaskets. If I take the dowels out of the intake I can bolt the manifold down. My question is, Will this work and will the ports be aligned?

Here's couple pics, as you can see the bolts is pulled to the inside of the bolt holes.

Use valve cover bolts with the rubber grommets. See if that helps.
