so i have my wiring harness and it has all the connections. but i will not be using all of them, I.E. egr, air pump, ect. can i leave them unplugged and tucked away and still have the engine run right? or do i have to completely remove the plugs from the harness all together? i plan to have the computer reworked as well.

You can tape them up with electrical tape just so that they won't ground out, but that's a remote possibility. I just tuck mine away.

so it will not throw codes with them just tucked away right? with the computer programed of course.

it will run with them unplugged and a stock pcm too won't it?

Yes, it will run fine. If you get them tuned out then you won't get any codes and it might run a little better. Just watch out for the headers.
