help after t56 swap issues

help after t56 swap issues i just finished a t56swap on my 99 transam and the speedometer doesnt work the rpms are working and everything else in the gauge cluster.
second problem when i lock the car with the remote the alarm goes off i have to hit the unlock button on the remote to make it stop even if i open the door and lock it from the inside using the button on the door panel when i go to close it the alarm goes off whats the deal with that
third problem i think the rear is clunking lmao gotta love the 6 speeds
