I have bad idling problems ever since I swaped from A4 to M6. Cold starts I have to keep my foot on the gas alittle or it will die and if it dies I have to start it with clutch and alittle gas to start it. I have to do this for about 4 - 5 mins with my foot on the gas til it warms all the way up or close enough to take my foot off the gas. Its annoying as hell.

i think that the computer needs to be reflashed for the manual trans. someone may have to change a letter in the vin for the manual tans or just use someone else's vin with a manual to re-flash ecm. ecm maybe looking for inputs from a4 that are not there

You need a M6 program or at least you have to change some important things on your A4 program.
I don't think it's a bad O2 because during the first few minutes the PCM only uses the VE table and stays in open loop.
Timing will be a crap if you have the wrong program: this could explain your problem.
