Yes, this will be a problem. If you don't have a setup that requires an enlarged hole (most don't with proper tuning) then you will have issues with idle hang and "cruise control effect". I've fixed these with JB Weld in the past (filled hole, redrill to stock size) and had no issues, some people don't trust that method though.

Bought a TB with a big hole drilled in it. Got a friend to heliarc it shut. A little sanding and you can't even see the repair.

I put muffler tape over the hole and then punched through it rolling the edges into the hole making it smaller.

I had a similar issue and just took a ball peen hammer and gently pounded the perimeter of the hole to thin and deform the aluminum to reduce the diameter. Obviously this was after I removed the throttle blade and put it on a hard flat surface. Not pretty but It got the job done.

What's the reasoning for the bigger hole?

Additional airflow to help stabilize the idle for some aftermarket cam profiles. This was a typical method used when custom tuning was still very unrefined for these cars. You could also adjust the set screw some, but by enlarging the hole you achieve the same effect without causing any TPS related issues.
