How much are you wanting to spend?
I would do LS6 Intake, then I would go into the suspension. LCA's, panhard bar, torque arm, subgrame connectors, etc...
If you've got a good amount of money you are only left with a choice really. Heads, cam, nitrous, forced induction, or a combination thereof.

I was referring to the intake manifold itself. Not the intake w/filter. It's the intake that came on 01-02 f-body's and the z06 corvette. There's way more to suspension than just lowering springs. I'd focus on some of the other suspension components I had mentioned. Get subframe connectors at the very least.
After that I would go with a cam, springs, retainers, pushrods.

If you do buy a fast buy the 90/90 only. The other one has shown little if any gains over the LS6.
You are looking at ~$500 for a LS6/ported TB (NEW, used you can find them for about $300) and $1200 for the FAST 90/90 (used they are still expensive), so you can decide on what you want.
For the money you could get LS6 intake manifold/ported TB and a cam (plus accessories) for the price of a FAST 90/90 And you will have around 400rwhp depending on cam. The fast 90/90 won't get you anywhere near that.

Here is what I recommend. All the prices are new and do not include labor. (prices are from speedinc aka www.ls1speed.com) You can shop around for better deals if you can find them.
LS6 Intake Manifold - $470 - 15rwhp
Ported TB (neweraperformance)- $75 - 5rwhp (mainly for throttle response)
Comp Cam - $370 - 10-75rwhp (widely varies on size of cam and your combination)
Comp Chromoly Pushrods - $115
Patriot Dual Spring Kit - $250
You may need or should get a few other parts for safety, like ported oil pump, new o-rings, new gaskets for manifold and valve covers and water pump. However, a lot of people's gaskets are still in good shape and do not need to be replaced.
Those parts accompanied by your current parts will net you anywhere from 380-420rwhp.

I think the 90/90 is overkill for 346 - so the LS6/FAST 78 would be a better choice, if you buying a new LS6 for 470 just get a used FAST 78 instead not huge gains over the LS^ but in higher RPM's you will see some plus it wont be much more than a new LS6.
777's list looks pretty good...
-Cam (I like Futral's cam's but Thunder Racing also has great choices)
-Valvetrain parts (Patriot Dual Kit - Pushrods)
-You have a 99' so I would pick up and LS6 oil pump (ported if you want)
-For safetly I would get at least and LS2 Timing chain, or a double roller
-Ported TB/Intake Manifold
With all those parts your looking at about 1400 give or take a few bucks depending what you decide to go with for the last 3. On top of this putting all those mods on your car you will probably NEED to get a tune so add about $500 for a good dyno tune. Also depending on your cam choice you may need to re-gear if you go too large, and a new clutch will probably be in order after not too long. so add another 500-1500 depending on what clutch you choose.
