Some people will trade you straight up for your A4 setup if your lucky..
Its not as pricey as someone would think.. t56's can be bought for under 1000.. Maybe 1500 for a complete swap..
Your a4 can be sold for 800 - 900 give or take..Depending on if it comes with a stall and how many miles are on it.
Look under the Manual section of the forums, it has swap info.. The complete swap shouldnt cost you more than $3000 through a shop..
If you have a 98, your better off having the PCM changed over to a 99+ (Have a shop do this)

Most shops will do the install for around $1000 for labor. As for having a 98, there's no reason to not keep the same PCM. Regardless of PCM year, it will require having it's tune switched over to an M6 tune.
I just completed this swap on my 98. Check the manual transmission section.

Been there done that, went back to A4. My advice, stick to the A4. Why exactly do you want the M6? Unless you are building a road course car, I would stick with a stalled auto. I wish I never wasted all the time and $$ on the M6 swap....I am happy to be back to A4.
To answer your question... Maybe $2000 in swap parts IF you are lucky and find good deals. Maybe another $1000+ for labor... Do alot of research man, its really not THAT bad of a swap to do yourself... If you have some mechanical ability and can afford the down time, you can do it.

You should do the rear gears too. A4's come with 3.23's and M6's come with 3.42's.
An M6 with 3.23's sucks. I did a swap in my SS and put in 3.73's. The whole swap, trans, rear and all cost around $2600 doing all the work myself. Using a $1600 M6 with 34,000 miles, about the same that was on the car at the time.
And before anyone calls me stupid look at my sig.

I just got done doing the swap, cost me a little over $2000 for everything doing the work myself, if you have someone do it for you, you'd better tack on about another $1000 for labor

Because there are several threads 15+ pages were people ask about doing this swap and the pros and cons, etc. The arguement goes back and fourth forever.
I don't have to worry about being part of any of that because I have two almost identical cars, one with each trans type.
