HSV VY LS1 Wired idle and false check engine light

HSV VY LS1 Wired idle and false check engine light Ok guys I need so help.
I own a 2004 Vy Hsv Auto with an ls1.
issues.
Stop at traffic lights or just stop after driving and the idle drops to around 300rpm and almost stalls.
then when you take off its very laggy for a second then picks up revs good.
If you give it a bit of a poke with the throttle it's like it surges. Not bad but noticeable.
If I sit and idle for more then 90 sec the check engine light comes on and then it idles rough.
What I have done already.
Changed leads (10mm TOP GUN)
Checked, Tested and cleaned IAC,TPS and cleaned out the throttle body.
I havnt tested the coils yet as I do not know what the resistance should be.
I have checked for vacuum leaks with SMOKE. THROUGH BODY CLEANER, SOAPY WATER AND JUST PLAIN OLD WATER.
Possible cause.
About 2 weeks ago I had to drive through some flood waters.
about a foot high. I know the PTCM is located in the engine bay on the AU Passenger side (Right hand side if standing in front of the car facing the engine bay).
The Engine was cold already as I had to sit and wait for approx 2 hours.
Bit the issues seem to have started since them and are only getting worse.
As I said I get a Check engine light on my dash but the OBD2 program on my laptop says it's turned off and says there is no stored faults. No pending fault codes and no code history.
Its got me buggered but if I can't sort it out soon I will have to claim it on insurance and that means that all the time money and effort that has gone into my pride and joy will be for squat.
yeah sure I will get paid out but I will lose to much coin.
I would like to get my hands on a ls1 workshop manual that has all the setting and good and bad results for testing everything. And also a decent wiring diagram. I'm pretty sure the the same ls1 GEN3 You guys have.
