What does the 12-disc changer or an aftermarket head unit have to do with subs? You can install subs with the factory head unit if you want to. But to answer your question - no, the factory changer will not work with any aftermarket head unit.

Why wouldn't you? Just get an amp with wire-remote adjuster box to control the gain, bass, etc etc. Aftermarket HU allow you to control the bass anyways before it enters the amp.
