Hooking up sail panel speakers..to aftermarket headunit?

Unless you plan to wire the sail panel speakers directly to the head unit (not a good idea), the headunit has nothing to do with connecting the speakers. Aftermarket or factory head unit...it's all the same as far as speaker connections.
If you still have the Monsoon amp then you need DVC subs for the sail panels or you can hook up SVC speakers to just one of the two pairs of wires (but you lose half of your output power).
If you aren't using the Monsoon amp then it would be helpful to know what you're using (type of amp, speaker models, etc.).

What extra wires? If you're using the factory subs or DVC replacements like the eD 7kv.2 then there are no extra wires. If you bought some other type of SVC aftermarket subs then you just connect one pair and tape off the other pair.
If you bought some aftermarket non-sub speakers (such as coaxials) for the sail panels then you should have checked here first. You can only get those working by giving up your hatch speakers and pulling those wires forward to the sail panels.

Hi All, I changed my headunit, not for an Alpine but still, what I did is that I passed new wires from the sails to the new headunit.....works fine!! By doing that I did eliminate all Monsoon accessories from my sound system.

How did you do that? Theres one plug that hasa set of wires that go into the headunit..thats it then theres another plug that went into the stock headunit for the sail panels but theres no place to put those wires from that plug into the new alpine headunit?

I think there's some confusion here...there never was a separate plug at the head unit for the sail panel speakers. The head unit has output for four speaker channels - left and right, front and rear. The Monsoon amp takes those four input channels and sends them out to eight output channels. For Firebirds the eight channels are one each door, two each side sail panel, and one each side hatch speakers - the tweeters in the doors and hatch aren't powered by the amp but are spliced into the front and rear output of the head unit.

Well the sail panels aren't working and we noticed the extra plug that we pulled out of the stock headunit but we never figured out what to do with it and just figured thats for sail panels since thats all that isn't working. It has weird wires on this plug like green/white, clear, tan i believe and some other ones its only like 4 or 5wires i believe. What are those for and why aren't my sail panels working then lol. thanks

That extra connector is for the external CD changer. All LS1 f-bodies came pre-wired for a changer even if the changer itself wasn't installed.
Are they the original sail panel subs? If so, they may just be blown - happens all the time because the factory head unit produces a lot of distortion and the speakers aren't made from the highest quality materials. I've seen the cone completely separate from the frame.
If they're not original they could be the wrong type of speaker for the signal produced for the sail panels. For example, some standard coaxial speakers would produce little or no sound because they aren't capable of using the low frequency signal.
