I'm no expert on all the different engine and trans combinations, but assuming this is a '05 LS engine, it needs an LS converter which will need a 300mm input shaft which started in '98. Basically, you need a trans with a bolt hole in the 12'Oclock position as this indicates it has a 300mm input shaft.
Otherwise, you will need to get a very-custom torque converter. Even rebuilding the trans with a 300mm input shaft/drum won't be enough as the LS-compatible converter will not fit in the smaller bell housing.
Electrically, I think you PCM will support any '96 through '06 trans, but I think you have bigger problems.
Please correct me if I am wrong on any of this.

It can be made to work and even work with the early converter. You don't need fancy converters or magic dust. Just a crank spacer and elongate the holes and run 5 bolts for the trans to motor. Also you don't need the PnP switch so no need to change the shaft.

If the pump is stamped PWM your ahead of the game. If not you have to pretty much have to change either the tune or mod the trans.

But its much easier just to get a Gen III/IV 4l60e and be done with it.

What he ^^^^^^ said. I have a LS1 and a '97 1 piece 4l60 in my floor waiting for someone to deliver a 55 Chev 2dr tomorrow for a swap. I already bought the crank spacer and I have a 5.3 curved flexplate. Just need to elongate the 3 converter holes in the flexplate and it should be good to go.

For my own education, please confirm that this is what you have:
* An older 4L60E with a 298mm input shaft (not 300 mm).
* An LT style torque converter
* A spacer for the converter
* An LS flexplate with elongated holes for the converter
And this works?

One issue I see here is that GM strengthened the 4L60E every year, especially in '98 for the LS1 engine and again in '02 for the LS2 engine.
Heck, very early 4L60E had only 5 frictions in the 3/4 clutch and a performance LS engine really needs 7 or 8. I understand of course that an early 4L60E can be upgraded with performance parts. I do wonder if the 298mm input shaft/drum is as strong as the later 300mm design.
Still, since I post so much here, I like to get my facts right.

Can you purchase a Flex plate already with the holes drilled correctly? with a tourqe converter?
Thank you

There are aftermarket units that will work and have the correct holes.

For the stock ones. Its pretty much just making the holes elongated. And is very easy to do. Remove the curved flex plate and use the spacer or bushing to align the flexplate to converter. Align bolt holes mark and elongate. Pretty easy.
