has anyone swap a lsx engine in a 96-04 mustang and pass obd2 inspection

Lots of people have. Sorry, I'm not one of those people, and can offer little assistance in the matter, but it is very possible.

You use the donor engine ecm to control only the engine. The donor vehicle ecm still remains to communicate with everything else in the car.

I have heard of people having fully functional gauges, idiot-lights, and the ability to pull/clear codes via the obd2 port. So as long as you don't have a visual inspection, and can pass the sniffer test, you should be able to get through emissions.
