Default Not an LS car but maybe you guys can help me out.

Call me gay but I bought a 2003 mustang GT a month ago, and I put a 2004 cobra independent rear suspension in it. And now its making a loud consistent clunking noise when you drive it. You can put the car on jack stands and hear it when you put it in gear and you can hear the noise back at the diff and up at the trans. The diff worked perfectly fine before we put it in my car. One thing I did notice is that the driveshaft sticks into the tranny about 3/4 to an inch farther. Would that be causing the consistent clunking noise?

It could have effected the pinion angle to the point its binding and causing a clunking noise. Since the Cobras were T56 cars and the GT is a 5 speed of whatever kind you may need a Cobra driveshaft or possibly a custom one. Take the driveshaft out and turn the rearend by hand and see if you feel or hear anything. If not it would about have to be a driveshaft problem.
