Default 3 or 4 channel

I am looking at buying a 4 channel 12 bolt from a friend. Can I use this rearend if I currently have a 3 channel?

Yes, but you willl not have any 4 channel function. In other words, your car doesn't have the rest of the components to make the traction control functional, if it originally came w/3 channel rear axle. WJ.

I think it has the conection on the housing, so I should be able to use the 3 channel. Just wasn't sure if there was a major difference.

The connection on top of the rearend might be there but there won't be a reluctor ring inside the housing. The only way to keep ABS is build your own setup.
