Default No charge to battery

I finally cranked up my car after nearly a 3 year build and I noticed that the alternator gauge was in the red and the battery was loosing charge, so I checked the voltage output from the battery wire in back of the alternator, at idle it is pushing app 13.50 volts but it is not completing the circuit to the battery. The battery is a brand new Red Top and is located in the trunk, need some advice on tracking down this gremlin, Thanks..

Good start. What's the voltage at the back of the car where the battery connects? Do you get different readings if you compare the two battery wires to the reading you get with the positive wire compared to the body as a ground?
