Secondary Air Injection System Malfunction
I was wondering if this could be related to recent events...
Quick history (02 LS1):
Added long tube headers, no spot for O2's.
Car was tuned, deleted rear O2's.
Car started throwing O2 codes, replaced O2's with C5 O2's
Code went away
A new code has appeared a few days later: P0410 (Secondary Air Injection System Malfunction)
Do you think this is related to recent changes with the engine?

That has to do with the "AIR" system. Whoever tuned the car has apparently forgotten some of the elementary things you're suppose to remove in the PCM when tuning for headers.
Remove your AIR system and have it turned off in the PCM. Problem solved. The air pump serves absolutely no purpose after installing LT's with no cats anyway.
