Replaced Window motor now i have a bad seal against the door!!!

Replaced Window motor now i have a bad seal against the door!!! Well I just replaced the window motor on the drivers side.. We did it the long *** way by removing the regulator and all. What a freaking pain! Anyway. Now I've got a bad seal the window seems to not fully go up by about a centimeter or less. What gives????????
