Default Would this hurt my heads?

I have a set of cnc ported heads and would like to know if it would make them flow more if I took a flapper wheel and smoothed them up more where the machine lines are on the intake ports?

leave them alone or you will do more harm than good

Yes, you get better flow with the machining step overs. Not as pretty, but more power.

The CNC ridges are usually beneficial on the intake ports. However, the exhaust ports are just the opposite.

Agreed, everyone thinks an intake port should be smooth which is just wrong, it the intake runner needs to be somewhat ruff to help with the A/F homogenization, if it is smooth the air/fuel will not mix properly and cause inefficient combustion. Basically unless you are a professional porter I would leave the heads alone.

Okay I juss figured I would see, and yep the exhaust ports are smooth, lol Im a cnc machinist but not a professional porter so I wont mess with them!
