Default SS Autochrome on C5

I just installed a set of their headers on a 99FRC. They installed pretty easy but the collector tubes are touching on the bellhousing coming off the back of the block. I have the car supported so that the suspension is hanging. I'm not as familiar with vettes as I am with F bodies so my first question is when I let the car back down and the weight is on the wheels again will the bellhousing to header clearance change.

Since the tranny is mounted out back with the rear diff, will the tranny move back up in the car? Im hoping something is going to change because when I torqued the headers down it pulled both of them tightly against the bellhousing.
