That cam should have plenty of clearance, especially with the stock size valves. Head work can't hurt, and you are focusing on the right area. Just remember, you won't gain as much because of the smaller intake valve.
You should not need to take much off the head considering they start at 61cc. .012 to .015 should be enough to get 59cc's.

I don't think the valves are all that expensive, but the machine work can be. I would consult a machinist or someone who knows the 5.3 heads well enough to know if the stock valve seats will accept the required machining to work with the larger 2.00 valves. If so, I would expect it would be much cheaper than new 2.05 valves, seats and labor to replace the seats.
I say find someone you are comfortable with for the work and see what they recommend. For what it's worth, I think the vast majority of 5.3 heads that were not just bolted on in stock form do run larger valves.
