Default burnt valve and bottom end chatter.

I had a miss in my 98 T/A that the dealership couldnt track down. They cleaned the entire fuel system, and all of the injectors are ok now, they are all putting out the fuel that they should. They checked the plugs, wires and coils, again everything is fine. They put a scan tool on it, and before it started missing, everything looked good, and when it started missing everything looked good also. The head mechanic said he thought it was a burnt valve. That will cause a miss right?? I mean i know that compression will drop, but at crusing speeds, it doesnt miss nearly as much, and that had me confused. He also said that he heard a chatter in the bottom end of the motor. That got me really worried. What all could that be?? The car is still under an extended warranty, so if the motor is no good that's alright I guess. I was just curious as to what you guys thought.
