Default milling ls1 heads

I currently have a set of GTP heads that are milled .030". I blew a head gasket and I have damage to the head's deck surface so I will be needing to mill some off (I think about .040" more). What is the most you can mill off before we need to worry about intake manifold alignment problems? I will be checking PTV clearance and I have adjustable valve train but am worried about deck thickness and manifold alignment.

My 853's are milled .055" and the intake sat down fine on the heads. The bolts lined up good but I could tell they were a little off center when getting them started.
