LS1 to LS2/3/6/7 ERL 500ci, etc... Does this effect factory wiring?

LS1 to LS2/3/6/7 ERL 500ci, etc... Does this effect factory wiring?
Wasn't sure where to put this, and not quite sure how to ask this...
But, when switching to all these different blocks/builds, even going as radical as the ERL 500ci block, can all of this be ran off the factory wiring/computer?
Example, 2002 Z28 M6 --
If I were to buy a LS3 Stroker, or turnkey ERL 500ci, complete with intake, fuel rails, injects, the whole 9 yards, does the factory wiring hook up? Can a tuner just hook up and tune?
Obviously fuel pump and such would have to be upgraded, but my question is just whether I can "plug n play"?
Edit: (Hypothetically) Also, If I were to put 80lb injectors in a LS1, would it flood the engine, or can it be tuned to give factory fuel amounts?
I guess there is a lot that I don't understand about these newer cars!

Factory ECM will work. There's a lot of variables though. It'll need to have a 24X reluctor wheel and some of the wiring will require either extensions or harness adapters. Some companies sell plug and play adapters requiring you to cut and splice/modify less stuff. Any new injectors will need to be tuned for upon installation.
