i think you should have a factory check valve in line with it somewhere. the pic that you circled the nipple dont worry about that, it's for your a/c. all that gets is a cap.

I would get rid of the breather and put back your clean side line, It allows UN-metered air in the system and stops the flow that evac's the system. I would recommend a new PCV valve and blocking off the back passenger side, here is a picture for a single can setup and below it is the link to the full thread that has alot of information on how the system functions.
