Odd problem with start

Default Odd problem with start

Ok I have a 99 Trans am and after a heads, intake/tb and tune I have a crank no start, when i turn the key to the on position all i get is solid blinkers and security light goes on and off. SO since it cranks it cant be VATS but get this if i plug the odb-2 scanner tool in i get all lights and car will start. I'm lost of what the problem could be, seems like a ground but i have no clue. can anyone HELP.

Things I checked, Ignition and starter Relay, grounds and battery is fully charged.

I have some clues now, there was ( still is) an aftermarket alarm system on the car and I think the kill switch is killing things. I'm going to take all of it out and see if it works.

removed alarm system still same problem, I don't get how a ODB-2 scanner being plugged up can make the car act fine but if you take it out it acts stupid. so help will be great guys. Im on day 3 with this car

You might get some help in the "PCM Diagnostics" section..........thats where the PCM gurus are.
