Question Hesitation

I have a 1999 camaro, sorry but its a v-6, i bought it used so i dont know the history on it. 90,000 miles....It seems to have a really rough idle SOMETIMES when you start it up after siting over night, usually lasts about 45 seconds,then totally goes away WHEN this happens it will trigger the service engine soon light. The day after i bought it i replaced all spark plugs, wires, coils x3, fuel filter, air filter, took off and cleaned throttle body. Also when the engine is idleing it does not run as smooth as i think it could be, it is fairly smooth, jest not as smooth as i think is should be. Ive had the car for about a month, i finly go up and bought a used scanner $500 on ebay. It tells me cylinder 3 and cylinder 1 are missfiring, with the main one being #3. Scanner shows #3 as around 4500, as i recall, missfires, and #1 as around 200 missfires. I jest replaced both fuel injectors and problem still there, im lost, no one seems to be able to help.
