it should go away when you delete all the codes. My dash looked like a christmas tree after I did the swap before I loaded the new m6 file and deleted all the codes.

I made a lot of researches about programming after a swap. Result: sure you can delete all the codes and the car will drive, but it won't be the same as with a M6 program. I think there are some safaty issues involved also (TCS +Airbag).
Carputing helped me with a LS1Edit program that fits my PCM (98), with a 99 it should be easier.

By the way: how difficult was it getting the parts for the swap? I have the M6 program ready but I still miss the parts! (weird, isn't it?)

Most parts bolt up. Cutting holes in the floor is what i hated doing.

How have you cut the shifter hole? Grinder? Dremel? Saw?
Have you bought the parts separately or was it a swap kit from a company?

OK I know it was about programming but I want to have a plan before I start taking my car apart for the swap.

Which editing software are you using?
