Default Problems with M6 and shifting..

I am having an issue that is really annoying. The car drives perfectly fine when just driving around town. However, when I decide to get on it or have a spirited run up towards red line the car doesn't like to shift cleanly. I end up missing (how embarrassing) 2nd gear as well as third. When I get above 5000rpm the gear just doesn't want to engage unless I granny shift it. I also have an aftermarket engine and my shift light activates at 6600rpm. I end up shifting early and am losing a lot of my top end...

Is this a synchro issue, clutch issue, etc. Please help!

I personally, have not. However, I told Speed, Inc. to do that when they reinstalled my tranny after the clutch and flywheel install. I am almost positive they did it...

What else could it be? Are those signs of synchros going bad, clutch going bad, etc.?

I never power shift...
