Default LS1 with Megasquirt

I am looking to convert my 67 Nova into LS1 and I would like to have Megasquirt run the fuel and ignition, but then what about the transmission? I have bought a complete dropout from an 1998 camaro and as I understand the transmission is also elektronicly controlled in some way. But is this from the same PCM as the fuel and ignition? Then if i swap to Megasquirt i would still need to have the original PCM in order to run the transmission right? And would it even be able to run when disconnected from the fuel and ignition? So then would it not be better to switch to an TH350 or any better recommendations?

Here is a really long write up of Megasquirt unit integrated with an LS1 based PCM. Yes, you would need to keep the PCM to control the transmission unless you do switch to something like a TH350. There are several stickies in the Automatic Transmission forum you might want to check out as well. Most have to deal with the physical installation, but there is a lot of good info there.
