Default Notchy Grinding T56 after 9" & Driveshaft installation

In my quest to set the car up for stout track usage I now have notchy harsh shifts and grinding within the T56. Car is an 02 Trans am, and the transmission was operating and shifting perfectly prior to the install. The install included a high dollar 9 inch rear end, Strange CM driveshaft (41-5/8"), Wolfe Racecraft LCA's and panhard rod, Hal QA1 R's, still have the Prokit spring out back, and a new poly transmission mount. The rear came with a fully adjustable race torque arm which utilizes it's own new transmission cross member. After spending several hours properly adjusting everything for a baseline starting point of -3* pinion angle, we took the car for it's first test drive. The new rear and suspension performs properly but the T56 now has substantial notchy harsh shifts and grinding. Has anyone experienced this situation after installing a similar setup?

TIA
