Is the shift rail for 5/6 holding you up? Push & wiggle it laterally (feel if it's in it's bore or loose but being pushed down by the housing)

Is the splash pump cone offset in the bore? (not likely)

Is the bearing race for the countershaft extension dropped out of it's bore? (likely but usually fixes itself.)

Sorrry for my lack of knowledge on terms I think a little plastic thing in the back of the housing is not lining up with a bearing

It's the 5/6 shift rail. You have to stick a flat blade screwdriver in there to push the rail into place as you slide the housing back down.

So push the screw drive on the fork to guide it back into its place in the housing?

The 5/6/R shift rail is in the bottom left of this pic. You need to slip a flat screwdriver in and push it slightly in/back to align it with the hole in the tailhousing. Sometimes the rev idler isn't completely aligned with the drive/driven gears also, and a quick turn of the input shaft will allow it all to drop into place..
