Default LSX Block & T56 Magnum

Question; does the pilot bearing sit flush with the outer edge of the crank or does sit back into the crank by about .200"? went to install the tranny and the shoulder on the input shaft hits the pilot bearing. Plenty of room to "push" the bearing back but not sure if its correct, previous old school chevy's i installed them flush.

You need to use the LS1 bearing, which has a smaller OD and fits deeper in the crank. If you bearing is flush with the outer edge, then you most likely have a LS7 bearing, which is not correct for the T56 Magnum.

Pictures would help.

If that's a Quicktime RM-8020 in your build thread and you have a GM application Tremec T56 Magnum, (not a hybrid,) then you should be running the small (same size as early SBC/BBC) pilot bearing driven in flush. A different pilot bearing, bellhousing, or trans. maindrive length could skew things from there.
