Default C5-m6 grinds and a thud into gears after motor swap

The symptom:
Just mild driving 2000 - 3000 rpm, when I shift gears theres a 'grind' followed by a light thud when I'm shifting.

We just got the car back on the road after installing a new motor this last winter. So I'm not sure to focus on the flywheel assy, the clutch or the transmission itself.

The drivetrain has 103 k miles and the clutch is an ls7 that I did last year and has probably 7-8k miles on it.

I'm not sure what would cause this and its probably not a coincidence since I had the whole motor out etc.

Have you tried bleeding the system? Sounds like the clutch isn't disengaging.
