cross threaded header bolt
I think the back passenger side bolt is cross threaded. Have an exhaust leak (it sounds like I do anyway) so I was tightening the bolts again. How do I fix this? Will a die work? Or does it need to be drilled out

Whne you cross thread its the cyl head hole that gets messed up. Since its a steel bolt into an alumninum head. IF the bolt has iffy threads, just get a new one. But 9 times out of 10 you need to run a thread chaser in the cyl head to clean it up.
Problem is sounds like its in the nearly in accessable area of the engine bay. You had not mentioned LT1 or LS1 or any type of engine but if for either cyl head, your going to have to pull the head and if your doing that, just have a machine shop do it since they can make sure its cut right and centered.
I had broken off a header bolt in my LS1 but it was on the driver side and inbetween the # 3 and 5 cyl and was very accessible.
