I am going to change my stock flywheel to a spec aluminum one , will that effect my tune ?

It will not change anything with your tune, however it will change the way clutch engagement feels.

If you went with a lightweight flywheel and have a lopey cam, it may take a little more encouragement to get things moving from a standstill.
