but in general....get the engine breathing....
lid, intake manifold, headers, exhaust and a tune will do wonders for the car

air lid and catback, after that may choices. long tubes (if legal in your state) get a tune, sub frame connectors (traction) down the road, lower control arms, panhard (traction). ported throttle body maybe. the biggies stall or short thro stick, gears, heads & cam. $$$$. it never ends!

Definitely start reading up and make sure you know what's going on and have the info before buying and installing anything or even making decisions.
That said, a lot of your options are going to depend on how "budget" you want your car to be. You could do an SLP Flowpack (lid, cold-air, smooth bellow, and a filter) for $281 shipped, a Magnaflow catback for $477 shipped, Pacesetter Long-Tubes for $405 shipped, and you've spent a little under $1,200 if you want to do the labor yourself (which isn't too bad for any of those parts if you have at least an amateur knowledge and experience with cars).
Now, those mods would be my first mods regardless of M6 or A4 (although not necessarily those brands if you aren't going budget). A few other questions would be what year is your car? If it's 98-00, you'll want to pick up an LS6 intake, which would put you over your limit, but I would probably make that your next mod. If A4, you may want a stall soon after these mods, then there's the pulley, you could port your TB for free if you know how, and the options just keep going. Drag radials, etc.
Definitely start reading up.

Read the stickies. Do all of the free mods. You won't pick up a huge amount of HP from the free mods., but they will familiarize you with your new car. It will also give you some time to determine what you want to do with the car to gain more power. If you have questions about installing some of your new mods. check out ls1howto.com It is very informative. Depending on the year of your car and the trans. I would start with intake and exhasut mods. Those are the first mods to unlock the power of your new LS1. Good luck!
