I did some logging on my car tonight with HP Tuners and the LM2.

The LM2 did not read the same thing as HP tuners during cruising, and on deceleration (while in gear). The LM2 unit read ~11.8 AFR and HP Tuners read AFR's in the 20's.

Has anyone else dealt with this issue? Any way to overcome it?

Is your LM programmed to the right voltage? Plug the serial port into a computer, and get the voltage set right and it should work fine.
