Default Air removal and SES question

I have 94 trans am with no mods.

So, when I bought my car, the air pump had already been removed, but the fuse in the fusebox and the relay in the box in the engine bay were left in place to keep the PCM happy. However, the fans don't come on at the correct temp when the relay is in. The car will heat to the 3/4 mark on the temp gauge. So I removed the air pump relay and the SES light comes on shortly after the car comes up to temp, the fans come on and stay on until the car has been stopped for a few seconds. I can't extract a code from it when I try to scan the PCM. Seems like it's in limp mode when the light is on, the car feels like it has less *** than it did with the relay in.

Should I get a tune to remove the air pump codes fromthe PCM or do you think my problem is deeper than that?

Thanks y'all!
