Default New to tuning - where should I start?

I have a comp cam 212/218 .522/.529 and 115 lsa with 2 deg advance
(113 Intake Center Line, cam advanced) ground into the cam.

The stock cam had somthing like 198/204 .500/.500 and 119.5 deg LSA
and 122 deg intake center line (cam retarded).

I also have LS6 ported heads, 2003 ZO6 valves and springs, shorty headers,
and a free flowing intake (lid etc. and the SLP MAF - I think it is 80mm or so).

Presently I am running the stock PCM unmodified and the car runs fine
(trims are slightly positive , +5...7%). The car has the manual 6-speed tranny.

The car seems to be running a bit rougher at idle etc. but not by much.

I suppose I should tune for the freer flowing engine as well as the cam -
how do I go about this systematically? I have never done this before?

Thanks,

Gert

I'll be using Flash Scan by efilive. I have used their 5.0 and later 6.0 pro for some time for data logging etc. My experience with their customer service is very good in addition to their software.
