Can you take a factory 2001 file and change the Vin to a 99 and upload it?

'99 and '01 have different OS's. If you can do a full re-flash, it should work.

I can flash any vin into any 99-04 LS1 PCM via my Tech 2 with the SPS programming option.

I can have it flashed overnighted to you in a jiffy!

As far as HP Tuners goes, if you have support for both those year models then yes you can make these changes.
