Default 2002 WS6 - M6 to A4 swap, tuning question (HPT)

I'm using HP Tuners for all of the tuning. I have a stock bin for a 2002 A4 Formula for reference. I also have my buddies bin from his 2002 M6 WS6 that was previously tuned using LS1 Edit when it was a cam-only car. The WS6 has since been converted to a TH400 with no VSS, and he added AFR heads and some other stuff and has been having idle problems such as surging and trying to die when letting off the gas.

I was just looking through the two bins and noticed SEVERAL differences; even more than I was expecting. Before I get started trying to tune his idle problems, should I convert his basic tables to match those from the A4 Formula?
