Default Sending PCM off for tuning

I am interested in starting to modify my 98 Trans Am. I am wanting to do a full exhaust from headers to tips removing the cats,EGR,and AIR system. I am also planning on some other mods over the next year such as a TC,lid,etc. Is it ok to do all of these things then get the car tuned (EGR,rear O2's removed etc.) or should I get the PCM work done then do the mods? I could buy LS1edit instead of doing some other mods but I am not sure what my best bet would be at this time.Also,If I do send the PCM off to have this work done how long does it take and are there any shops/tuners that will make a copy of my original factory program and send it to me? I ask this because I will no matter what eventually get LS1edit and do tuning myself.

Seems I'll probably do the mods first and live with an SES light.
