After looking at the manual I guess it doesnt matter, as long as that pink wire has 12v, once the minimum rpm and TPS are met the timers start and they reset themselves once it falls below the minimum or the 12v is taken off the pink wire. It appears that the retard only works off a timer and the stage 1/2/3 wires are to control relays which I assume you are trying to use to control N2o solenoids.

I would probably try to use the timer in the BS3 to activate the second stage, so if it turns on the relay for the solenoid you will bee 100% sure the retard is kicked in.
If any doubts give the guys ar BS3 a call, I have never tried any of the boost timer functions so I'm just guessing.
