You waited too long to clay if its the exact same thing. That sucks, but at least it only happened to the roof and its pretty easy/cheap to get resprayed. BTW, its an 04, you might wanna talk to the dealer about that.

I did talk to the dealer I bought it from and 3 others and they refuse to fix it under GM's 6 year or 100,000 mile pain warranty.
They say the rust spots areforming from rock Chips.

Went to a paint shop today and the guy thought it was rust from metal particles being on the car. I guess ill try the 3m stuff to test and if that works get it polished. Thanks guys.

It appears to be Acid Rain or Metal Fallout....Try the following : 1. wash with a solution of warm warter and Baking Soda , this will neutalize the contamination . 2. Use a Claybar kit to remove the metal that has lodged in the surface of the finish . 3. Have the car wheeled out with a modern rubbing compund ( 3M ) and glazed . 4. Use a Buff wheel and rub in " Liquid Glass " . This procedure works 95 % of the time and will leave your car looking greatt , not to mention protected from future airborne deposits .

That looks like sap or something from a tree.

The first thing I'd try is saturating a cotton tshirt with rubbing alcohol and lightly going over the paint until it comes off. It is effective at taking sap and stuff like that off while not harming the paint.

Clay bars suck unless you like spending lots of time rubbing on the paint and leaving scratches.

Well, I used the claybar. It really took alot of stuff off and my paint is much smoother. The spots are smaller but still there. Here are some pics:

What should I try now?

The spots could be from a grinder that was near the car. Happens when someone grinds metal too close to paint. Its for sure not a fish eye as one person said. I would try a wet sand with 600 then to 1000 with buffing, if that wont work your car has probally had paint work done to it with contamination

Did you ever figure out a way to get rid of those marks?

I used some 3m rubbing compound on a small area by hand and this removed the spots except for a small white pinhole. Still going to try a few more things.

I ended up using claybar where needed then meguiars paint cleaner(step 1 of deepcrystal system). All that remains are very small white pinholes.

looks like it was repainted and a poor prep job was done, some residue that was left on the body eventually seeps to the top and forms those, clay bars and compounds wont work, needs a fresh paint.
