Trans. problems

Alright guys. Well my FLT Level 4 has been flawless this past year, even though it has sat for 6 months total while I had engine issues and a new one built. Last night I get into it to head home and it takes off just fine, shifts to second, third no problem, then it downshifts back to second, and it won't shift out. Take it to work and leave it. Get in it this morning, and put it in reverse, nothing. It acts like its in gear, but won't move. Drop it to neutral, and it takes off forward.

What the hell is going on?

linkage or electrical connections,,,,,,,,,,,,,,,,,,,,,,something was not hooked back up right after the engine swap was in & out of the car?

Its been running fine since the end of sept. when I put the new engine in. Just started this last night out of the blue.
