Loud Thump during 1-2 shift

Default Loud Thump during 1-2 shift

I've started hearing a very loud thump that sounds like it's coming from under the front driver's side during my shift from first to second. I have and A4 and I've used the hypertech programmer to bump the shift point up 3 mph and selected 100% firmer shifts. I took the program off and it quit making the loud thump. I have had a complete stock motor swap by the dealership as my engine began knocking at 400 miles. Might they have not buttoned something down poperly or could my tranny mount have broken? I have lifted the car and looked for anything broken or out of place, but I can't find anthing. Any suggestion would be appreciated. The car is still under warranty, but it won't make the noise without the program installed and I don't know what the dealership will say in this case.

1-2 thump can be a stock trans mount tearing. Easy to swap.
